Now, I'm not an expert on lineart, but one thing I've been told time and time again, is vary the weight (thickness) of the lineart in certain areas. Hope this helps somewhat. It's a subtle detail that makes a big difference.

I know most people use pressure sensitivity, but what is recommend is just to look at references of just lineart, and see where the thickness often changes. like I said, I'm not am expert, but I'm just relaying what I've heard from a lot of artist friends
You shaded your sketch. Not your lineart
I think it might have something to do with the fact that not only the sketch has shading sketches but also there's a much looser hand in there, but I think that's probs how I see it

it's because your brain filters out what looks good in the sketch, that's why it looks good in general! As has been said before, line weight also matters a lot 
i recommend to make the line art outside to be heavier while keeping the inner part as it is. Also, you might want make the line heavier at the part where two lines meet like this!
