There'd be no way to move shells between magazines without leaving the citadel, as the transverse bulkheads allowed only for piping and cables to pass through (which I guess is what you want for below waterline?). Similar story for the in-between deck, which is also integrated into the watertight subdivision system, just to a lesser degree.
The battery deck (so right underneath the weather deck) had an ammunition tray that ran between all barbettes, accessing the magazines through hatches in the deck, so I would assume they used that to move the shells around.
Weather deck might also be possible if you decide to hurl the 330kg rounds by hand, but, ehh
Stats matter until actual combat happens and then suddenly stats dont matter much

but they did have to think about the ship getting hit by some sort of bomb

The risk of magazines getting threatened by nearby fires or explosions was well understood by that point

Luck, the Fritz X was relatively accurate, but that is compared to conventional bombs dropped from 6-10km altitude
And Fritz X is not laser accurate by any mean
If a high explosive charge detonated inside the powder magazine itself you’re probably screwed regardless and only flooding from the attack itself can save you, but if it’s ignited by hot fragment attack from an adjacent compartment, or fire, or flash through some opening in the magazine, then stuff like powder burn rates and sprinkler systems can definitely make the difference
in some testings they found that 6/10 of their bombs would land within 7m of the target, the other three functioning ones were within 14.5m
