Just as a quick offhand, each mainfleet unit does ~33% of your total damage from mainfleet. Mikasa's buff is 20%. IJN only has Musashi anyways for a good BB, so she can't even buff 2 other BBs that are worth using, and Mikasa's damage is so low. You lose out a lot by trying to run her, and you destroy your team comp.

You can retire ships that are easily accessable like medal/guild shop/common~rare ship/elite map drop ship/etc and keep the limited or gacha only ships around because those are harder to get back

That's still just a stopgap. It doesn't solve the issue of dock space for long. There aren't that many commons/rares now in proportion to elites/SRs from events.

New ships are always being added.

Focusing on mlb/120ing all the rares/commons first so you could permanently ditch them would also severely impair progression.
