any ships you actually use will want their skills maxed regardless, leveling them is just a process
if you want to really pick one to go with first pick a skill that improves that ship's main role best

If no one replied to you, You can buy some prints for Coin-Up ships and max out you research queue. Limit break some ships you plan to use or just like the design of. Enhancing gear is also a good idea if you know what you'll need upgraded in the future. Not worth wasting coins on stuff that won't be useful since you still gain coins from missions even past the cap

Ngl, if one were to look at the factors that result in the really wild fluctuations of a BB fleet's damage, you'd point to quite a few other things before (guaranteed) debuff effects
In terms of comparing the debuffs themselves...
-In pure value for BBs, 18.8% vs. 12%.
-Vanguard is easy to order correctly, but depending on who she's with you can desync really quickly; Alsace is painful to sync with, but you'd have to be purposely sabotaging the fleet to desync with her
-Alsace's slightly stronger debuff can bring more practical returns if you have a massive burst of vanguard damage timed to her firing (aka a normal interval attack, assuming triple guns). Vanguard's debuff for the vanguard may be superior if their DPS is more constant and less burst. Of course, if you arrange to make Alsace's debuff permanent then her debuff wins out regardless.
All in all, I would be hesitant to proclaim "one true way" when it comes to the BB fleet, given how maddeningly complex everything can be
