Got a special mine after a few refreshes, so I assume your issue is whatever external scripts you're using. Not a game bug.

Because you don't see how your cheats affect your game in a specific way doesn't they don't.We don't mean that the Oak Items are the issue, we mean that it's a proof your game is modified, therefore prone to bugs that we are not responsible of, and that we won't investigate.
Moreover, it's not the first time someone had that issue... with cheats.

Load the game without cheats, and try to get the stones.
If that doesn't work then your save is borked forever.
