Vegan in Japan will be tough. Almost everything uses dashi which contains fish. Have you found a guide that lists places you can eat at? I am sure Tokyo has options, but Kyoto may be more challenging.

I think it lasts until 9:30ish. If I were you and land in haneda, I would just go to kamakura or yokohama for a bit then return in early afternoon or something.
