Just wondering, any thoughts would be nice as I am trying to the best prep work as possible
Roof and quarter are all bare metal, that is just dust marks that come off with a rag on them.
looks good to me. You will be sanding the primer anyway. Are you planning on pulling the glass?

you are not worried about the paint lifting down the road around the glass?
If I lift the seal I should be fine
The seal is pretty deep ain’t gonna touch the glass

Not sure what you mean by deep enough, but it looks clean and well sanded for priming it doesn't have to be down to the metal if the existing coating is sound.
The bits remaining in the door jamb are not a concern
Make sure you have the proper PPE
Nay I will consume the extra primer anyways. Good for the lungs
Yeah in general most fillers are up to the task
