On daily reset or whenever you first login after daily reset, any already accrued Anvil materials are deposited. It behaves worse than you expect because Anvil materials generate all at once during the AFK claim, not constantly over time.
So it isn't bugged, it does work. It's just badly designed to the point of being practically useless.

There's a lot of min-max stuff you can do for samples, but honestly, as long as you know you'll get a better base value, just go for it with whatever bonuses you throw together
I'd probaby throw in a caveat that you should probably min/max your oak log samples since those are huge for atom production, but if you're not there yet, then no worries
Don't be like me and wait two months to sample, stress out and do it over a week, and then feel disappointed when you forget a bonus
