If you're worried that the loot pile gets filled with low loot chests, preventing better ones to fit, that's easily solved by just checking sailing more often. You seem to want to optimize your sailing gains, so with that assumption you should then just check it more often and have all boats sailing, instead of having the worse ones stand still
You're trying to optimize for not having to check the sailing so often, but also for gains. Choose one or the other I think :"D

most things are additive, if you look at your exp multi on a skill at is says 20x, the -50% will put you to 19.5x
so +50% and -50% will just cancel out

But the prayer can change your shiny chance. The prayer only gets considered if the person you log in with has the prayer equipped
Edit: Not 100% sure, but the shiny chance from the talent is probably used when setting traps on your BM

You'll want to get every tier in your log book but then it depends on your "evolve rate" I guess
If this is very low just harvest T1
You can harvest normal plants at tier 1 too
But remember to harvest cactus first, so it can level up plants around
Small tip, put your imports on the same side of the screen so the plants cannot spawn on them and are closer to each other, useful for cactus
