It's because they rewrote her part in the story and this sidequest, but did it so late that it ended up being a pretty choppy affair.
In the original story the Endmin was kept in a sarcophagus and while being transported some Bonekrushers shot down the plane carrying it. Gilberta finds the sarcophagus and defends it from the BoneKrushers, but they go after her in such numbers and wound her so badly that she's left with no choice but to basically overclock her arts to keep it safe from them and ends up sending half the power plateau into the sky along with it.
We catch up with her later on in her character story after she's effectively discharged herself early from the hospital because sitting about doing nothing was making her depressed and we go on a mission to retrieve the sarcophagus from the floating debris in the sky (which is still a sequence you play but now she's not wounded and there's no sarcophagus and they blame the floating stuff on the Aether Rift instead of it being caused by Gilberta :P )
The reason you 'know' her here is because they messed up and forgot that they removed her from the main story
