To preface, i'm not sure if this is a bug or not, but what i describe is how the control behavior has been on my setup for years.
The right click + hold behavior of the autopilot sets the heading toward the mouse and keeps updating that heading as long as the mouse is held. If you press WASD while holding right mouse, you adjust the autopilot's target vector as if you were pressing Autopilot up/down/left/right.
The left mouse click + hold behavior, or at least what i am used to is when you hold left mouse, you engage autopilot, and when you press WASD while it is held, you adjust the ships vector as if you were pressing the autopilot directions. The main difference here is that the left click behavior does not rotate the ship.
Today, I was having issues with bloom showing up on the linux version so i decided to use steam to swap to the windows version, bloom was fixed and i swapped back to be sure, and bloom was working on the linux version, BUT when i was on the windows version, the left click hold behavior was suddenly broken, switching back to the linux version, and it was still broken.
When i left click and hold, and press WASD, my ship is no longer moving, but it is firing both the RCS in the direction i am intending to fire, as well as the counter RCS to cancel out the movement, and the ships autopilot vector is held in place by the mouse left click.

In the video i start by demonstrating the right click hold behavior, working as intended, then i press X to kill velocity and demonstrate what is happening with the left click. you see the RCS fire in both directions, countering out the movement.
Until today, when i switched between versions, holding the left mouse and pressing WASD allowed you to shift the autopilot vector in the direction of the keypress, but now it's this.
I hope i've described the issue well enough, and i'm happy to help get to the root of it

Also note that while holding left click, the target vector cursor is highlighted white, but this does not happen when holding right click.
This did not happen before today either, whether holding left or right, the cursor did not highlight
And, strangely enough, i consider this feature to be essential, it's been learned as a core mechanic of the game over years of playing it

Another way to describe the behavior i'm expecting from left click hold + wasd is if you press F (default for engage autopilot) and press WASD, the only difference here is that if you let go of F while your beam is pointing at something, your ship is now targetting that thing, and that the ship is allowed to drift a bit when holding F where the left click held the ship in the same heading, with the left click + wasd behavior, the beam never appeared, but the rest of the behavior was identical, but now holding left click is acting like I am holding X

It feels like, somehow maybe my control scheme was on some legacy setting that's not available in the current menu? because i've tried deleting my config and reinstalling the game and I can't get this behavior back.
Am I crazy? Have I been Mandela'd?

It all points to some weird settings. Check if during the switch something changed in your keymap.

Quick way to verify would be to remove/rename settings.cfg and checking again

It's always a good thing to upload logs/settings; if you did intially I could just peak inside settings and see if you have some weird things in them, without speculating.

are you sure you didn't used to have a different input configuration?

The left click gives the autopilot command of "hold this velocity I set with the mouse"; if you simultaneously press manual control (and not FBW autopilot), this will immediately counteract any thrust you apply with an opposite thrust, which sounds consistent with what you are describing.

If you, however, remap the autopilot strafe controls to WASD, you'll get the behaviour you were describing.

i mean i'm pretty sure, but i have had the same install for years so i may have bound them before, but WASD manual pilot works as i expect it from muscle memory
I do have the autopilot directions including strafe bound to the numpad but i always have.
Though when i hold left mouse and press the autopilot keys, the ship does not fire any thrusters or adjust the target vector at all.
I kinda feel crazy because i couldn't see anything in the settings.cfg that would perform the behavior i'm expecting, either

However, I'm pretty sure that with LMB pressed the AP is supposed to counteract manual input with thrust

would it be plausible that you had very outdated game version prior switching? do you have any logs from before the switch?

No, it was stupid but i didn't back up the logs before wiping the .local folder.
Though i'm pretty sure i wasn't using an outdated version because i've been playing with albedo settings on haulers and arms
