You've indicated that the console you've got came pre-modded and that the previous owner may have done their own modifications to it as well, which may be the cause of the issue
You had also said that there was some stuff missing from TWL, right?

I am very much concerned about what else the previous owner of the console has done to the 3DS, could you please run a tool named CTRCheck? It will perform various sanity tests on the console to check to see if anything is badly screwed up, please use the linked guide for instructions

I think I will try the option of creating a new account,
but I want to know, in case it worked and I wanted to use the same username which is being used on my account on the website, how do I do that ? is deleting the account form the website and the new one from my console will let me make a new one with the same previous name?

PNIDs cannot be reused after deletion, please do not delete your PNID as it likely will not resolve anything

I'm just curious, is it normal that the universal updater says "failed" sometimes when downloading something? it said it for a cs1.6 port and for the GodMode9

There's a whole load of reasons why it could fail, does it provide any additional information as to why it failed?

You don't have Luma3DS on the SD card, nor do you have the Homebrew Launcher, or at least it cannot detect it, this could be the cause of some issues

You can verify your PNID's email address by using the Miiverse applet where it should ask you to input a 6-digit code, this code should have been sent to your email address which you signed up with. The code will be scrambled as you type it

To be clear, you don't need to verify your email address, but doing so just stops the console from constantly asking about it
