I take it your console is an 'Old' model console?
This is normal, this is because Smash Bros. uses the Extended Memory Mode of the 3DS which causes the 3DS to deprioritise stuff such as the HOME menu and applets in favour of game performance, there's nothing you can do to change this other than buying a 'New' model console
