Right now I have a separate PNID for both systems, is it possible to sign out of the account on my 3DS and link my WiiU one so I can have the same for both systems? Thanks!

Use the regular NNID settings app
Launch System Settings
3DS barely integrates NNIDs so yeah it won't be immediately obvious
