Hey! So I was following the guide and for some reason, in the Badge Injector, my NNID shows up as a bunch of 0's. And when I try to import my dumped badges from there into the Badge Editor, none of them show up (I meant to send an image but I accidentally sent it too early lol)
Do I need to set up a Pretendo ID as well? I haven't done that yet.

Having said that, I've noticed something that might be an error: [see highlighted text in the below image]
I thought the reason the data was deleted was because the PrincipalID in BadgeMngFile.dat (in SD extdata, i.e. in local storage) doesn't match with the one saved on the console (in CTRNAND:/data/<ID0>/sysdata/00010038/00000000, i.e. also in local storage), whereas the website is now going to say it's a server issue (unless there's some other badge deletion check, which could explain the mystery of what's been deleting people's badges who've never opened Badge Arcade).
It probably doesn't really matter, because most people don't want to know/don't care about the reason why, but I thought it'd probably be best if the info was as accurate as possible for those who do care.

I don't know precisely when it happened, but noticed they disappeared when my theme changed (I have it to randomly change), I think it happened after I switched to Pretendo and tried to finish setting my profile details.
I did switch back to NN one time as well as Pretendo didn't seem to be working when I first tried to do my acconut settings

It could also be connected to your account problems/switching between NN and PN, since a few other people who had account problems also reported losing badges.

my only report is that i left my 3DS off for a week or so (stayed on PNID), and when i turned it back on and switched to NNID the badges had disappeared again. so i think maybe after a certain period of time the system runs a check and just removes the “invalid” badges if you’re in the ID that doesn’t match?
i think my next experiment will be injecting badges to match the pretendo ID, letting the system rest for a bit while staying logged into PNID, and check back later to see if they disappear again or not

With all the methods I've tried, you can only have badges on one account at a time.
Every time you switch from NNID to PNID your badges won't load again until you go back to the account you created them with (with badge arcade or whatever homebrew).

Even ones that I know that I had before they were deleted. Like some Kirby badges (the KTD shortcut badges and the Kirby sitting badge comes to mind), the entire Yoshi's Wooly World set, and the entire HHD set. Despite the data folder still having folders for the latter 2. Additionally, I noticed that for some strange reason, the ACNL badge sets have a bunch of weird noticable empty slots in-between their badges. Though I don't know if any of them are actually missing lol

If you change to Pretendo in Nimbus, badges will hide from the home menu until you switch back to Nintendo acc or use a Homebrew app to move badges over to your Pretendo acc

Sorry I didn't see this before, but in order to get the missing badges, you need to extract pc.sarc from Nintendo Badge Arcade's update.

Late reply, since a tornado knocked out our Internet and it took a good while for service to be restored (and I kinda forgot to come back here after), but I'll see about giving this a try. I was using the 3dsx version.

Hello, I did a backup of my NNID badges, then I changed the value with my PNID in the correct field in ABE, then I injected back with SBI. Everything worked for a long time.
But now (since 1 or 2 weeks), my badges keep disappearing! I can reinject with SBI and they appear again, but as soon as I launch a game and go back to the Home menu, I see them disappearing.
I didn't updated Luma since I first injected my badges. (Still v13.0.2)
