TL;DR - The prisoners are preserved in the HSUs. Right before we drop into a mission, the startled deep breath is us "waking up" and our body, for a lack of a better term, is jumpstarting itself from stasis. When we do drop, we drop into the giant 2km hole mechanically, however we've pointed a few times that it's feasibly impossible to drop for so long at the speed we do, so we just imagine that we're maneuvering through certain pathways to reach whatever area we need to be in.
When we finish the mission, it's assumed that the pods come back, we climb back in, and we're taken back to the surface or wherever the HSUs are stored until the WRDN needs us again. Coupled with the plethora of logs that have zero reference to any sort of cloning technology, we can safely assume that cloning or memory swapping simply doesn't happen or exist.
