On a more serious note, since they can travel between membranes freely and can apparently move other things as well (with the MWP), they probably "just" enmesh the Cretasium with the cables and use it as an interface for biocom.
That would explain why Schaffer can't find where WRDN is running on the biocom network
True and I think it's kinda funny that an unknown, possibly alien crystal is growing into your network cables and starts to slow down your super secure, super important system controlling the entire multi billion dollar facility but it's apparently not important enough to warrant any investigation ^^

Dauda got into a stasis pod to save his life and got brainwashed into being the operative.
Hackett submitted himself willingly as penance.
Bishop was forced into it as a punishment for black mailing a Santonian higher up.
They are not technically convicts and Kovac did not called them that. They call then KSOs - Kovac Special Operatives. They are brainwashed into following orders of an AI management system called BIOCOM. Kovac often reffers to them as "it" no longer recognising them as people. Robots in human skin.
The monicker "Prisoners" was introduced when Warden took over BIOCOM and allegedly is specifically used by it because for some reasons the operatives respond to orders better when called that.
So TLDR: they are not really prisoners, but for whatever reason they themselves think otherwise and it motivates them better.

lore is tied to the game yes, but it's not tied in to the point of changing the gameplay loop

KDS deep is the storage and staging area for KSOs

it makes zero sense to store KSO gear and equipment like boosters far away from KDS deep or the KSO staging areas
even then, we're already infected with NAM-V, we know this

so 'infection' in game could just be the forced or accellerated signs of symptoms of infection caused by excess exposure to aeresolized NAM-V resting in residual water vapor
considering the high flora density and depth of Garganta, a high humidity is easily possible and would account for the large amount of fog in the facillity.

they are not critical to his goal but also it's ok with you going for them regardless

My instinct tells me that either warden would want this done, and thus order you to complete secondaries,
or
The secondary isn't important enough to risk the resources, and it would order you not to go for it and risk your lives for nothing.
Especially since secondaries get in the way of your main obj
like imagine if the warden just wants some samples from r5a2 but it loses 24 prisoners who all went for PE, even though it's not critical for success. That'd make no sense, right?

Canonnically the team does all missions, all objectives first try without dying. Twice (OG and Alt). So we are doing them, if the warden wants em ... hell if I know

Debatable. We can already see slight deviations is psychological profiles of ALT people. And Warden has access to like a million membranes. I'm sure you'll eventually find one where our guys are unhinged enough to do something like that.

Woods and Hackett appear to be natural born killers and thrive in this environment, so they're out of the question.
This leaves two odd ones out: Dauda and Bishop.
Dauda is basically just a scientist, and Bishop is a blackmailer. No combat experience that we know of.
But also Bishop is the most victimised out of the 4. His crimes were the least heinous, and yet he was the most clinging to his old life - he was basically kidnapped and forced into being a KSO, much against his complaints.
I also get the most jumpy and unstable vibes from him. So he's the first on my list, with Dauda being close second.
