Checkpoints are still prone to a host of currently unpatched issues with a wide range of oddities, including (but not limited to):

Completing Objectives early/cheesing objectives.
Duplicating Objective Items.
Deleting Consumables from the expedition entirely that had been shuffled around from where they were located originally.
Allowing Human prisoners to grab supplies out of still locked Lockers and Boxes (this issue in particular is very common whenever restarting from a Checkpoint).
Not deleting terminal history (it is only hidden, prisoners can press the Up arrow key and access any commands they personally previously executed).
Bots or Human prisoners not having any weapons (most often occurs on a leave/rejoin that triggers the game over screen options).
Bots refusing to stand inside any Bioscans, interact with game objects, sprint, perform animations, or pick up resources.
