everest already makes a copy of vanilla when being installed
unless you want two modded copies for some reason
Well it's cuz the second and third save file i have i need to keep them, and the first one's my first playthrough where i have almost everything completed. It just takes all the savefiles and puts them on both versions, and if i delete one of the savefiles on vanilla, it deletes it on modded too
that is because you told everest to link your everest copy to vanilla
As of the Everest Core update, Everest tries to create symlinks in order to share these two folders between the vanilla and modded installs of the game:
Saves, to sync save data between vanilla and moddedContent, to avoid making a duplicate of all the game assets and save about 1 GB of storage space
However, creating a symlink requires admin privileges on Windows. Installing Everest will still work if you choose not to give admin privileges, but you won't get the benefits listed above.
Creating the symlink can also fail on external drives that use non-NTFS filesystems (such as some flash drives). Installing Everest 4482 or later will still work on these filesystems, but data will not be shared between vanilla and modded. If this is an issue, moving your Celeste install to the C drive should fix it.

this does not mean that everest will affect your vanilla copy
all that is done is that the content and saves folders are the same folders

is there a specific reason why you want to do that, touching the files in everest does not break them when you load them in vanilla
unless you want modded saves to not show up in vanilla at all
Well it's cuz they're linked, when i delete a savefile in Vanilla it deletes it in Modded too

My modded ones are still there, including my vanilla ones IN Everest, but when i run the Vanilla version, everything's gone
Are there things i can transfer from Everest to Celeste?
Such as Save files?
yeah
just copy over n.celeste from the Saves to orig/Saves
where n is a number between 0-2
0 is the first slot, 1 is the second slot, 2 is the third slot
