In the mastercomfig docs it says that without disabling fullscreen optimisation TF2 is run in a form of borderless windowed, and under the anti-aliasing module it says that without TF2 being run in exclusive fullscreen MSAA will cause input lag. Does this mean that to avoid input lag whilst using anti-alisaing you have to disable fullscreen optimisation?

By the common sentiment, disabling full screen resolution is not worth it.
That doesn't really answer my question. I want to know if fullscreen optimisation affects input lag with anti-aliasing.
The blurb says it's possible. But you should really test it yourself first.

for measuring input latencies, you'd do that with either with a fancy monitor or a physical input latency tool
if you're concerned about it, i'd just test both options and see if you can actually notice a difference, since that's what would matter the most
Alternatively if you care that much about latency just take the easy route and play with MSAA off
Just ask yourself the question "Can I tell the difference?"
