It's a bug where the game overrides your loadout to ensure you have the right equipment for the mission. I would assume that affects the handguns, so vergo, it would equip the M1899 for you.

when you study an animal it will tell you which ones you can use

or you can look in the compendium

I think some do. Mission markers are always available and time will fast forward in the opening cutscene. For example the mission where you rescue Swanson the train tracks in chapter 2 always happens at 5pm
