Case is deepcool cc560, cooler is thermalright phantom spirit 120 se rgb, mobo is msi mag b550 tomahawk. the cooler leaves no room for a gpu in the top slot as the gpu would just hit the cooler before it ever would be able to get into the slot. there is negative clearance with the slot brackets.

The cooler seem to have mounting off center
I am guessing you have the side that stick furthest out from the CPU downwards rather than upwards.
Aka you have to flip it around.
But anyway, based on your photo it looks to me like the GPU might still fit, have you actually tried?
