All display outputs should be plugged into your graphics card. The only time you would use your motherboard is if you took your gpu out.

The motherboard ports use your cpu's integrated graphics. However, your cpu's integrated graphics are usually disabled when a gpu is installed, so plugging a display into your motherboard's ports should result in no display output in this case.
