depending on size of case you have, a vertical gpu could have the card right up against the panel, affecting airflow
the pcie riser (ie the adapter that allows your gpu to become vertical) introduces another point of faliure into your system

Air also is easier to go from up to down as opposed to left to right, so you can have higher temperatures on vertical. Not by much
