I see posts like "after a full clear, it can drop on any encounter". Does that mean i can farm an encoutner after my 1st clear or do i need a full clear, then it has a chance to drop once per encounter until you beat all 3, then you have to do another fresh clear?

everytime you complete every encounter once (think like doing a full clear) the game rolls for a chance at dropping the crystal, after that chance is rolled you need to do every encounter once again to get another chance
the order in which you do them does not matter
fresh or checkpoint doesn't matter
as long as all 3 are done at least once since the last chance was rolled you get another chance
