im on step 4 for a rising chorus: act 3 and i havent done a lot of the specimen quest yet either. I completed expert encore and when i go the puzzle room for the 1st secret chest the vex spiral isnt there for me to interact with.
#Do i have to finish act 3 to unlock the choir of one catalyst or do i need to do something else?

You need to do the nes007 quest before that conflux can spawn, once you're done with nes007 you can do all puzzles, they can be retroactively completed for all catalysts
The expert difficulty completion is also retroactive
