EDIT: I duplicated an app and changed the bundle identifier, so I could have two different versions, since this tweak I'm using only works properly on the old version. But then my problem was that the tweak would not work on the duplicated app. Thought it would be a difficult process to make it work for the duplicate app, but actually it was really easy.
I was asking how to do it but since I was able to find a random comment that described how, I will post it here just in case it helps anyone else.

At times some of my apps will crash upon opening them, and will stay crashing. I’ve disabled tweak injection, JB bypass for them etc and nothing. The only fix is when I reboot and re-jailbreak. Is this a known issue? I don’t have many tweaks either.

i think I made a mistake queueing to both remove ReProvision and install ReProvision Reborn at the same time. Ever since I did that, Cydia keeps telling me there is a half-installed package (ReProvision). When I try to forcibly clear it, I get an error: unable to securely remove <dir>/runtime.nib: Not a directory
How can I solve this because I can't even remove or install other tweaks because of this.
