So, I have a lot of issues with rogue.
It gets spell buffs, but the rogue spells can't really share damage types unless you go fire, which is at divinity 18. (Other than fissure spikes)
Grenade can't be converted to spell (so you can't combine with fissure)
Grenade Payload doesn't seem to honor weapon damage convert at all. It seems to convert weapon damage already to fire, so it ignores the sustained conversions.
Vitality damage is a possible synergy with warfare, but it's at divinity 18 also.
There are no conversions to poison in other mastery, so you can't have poison be a shared spell damage type.
The only AOE spell vitality (Vanish/Flicker Doom) is also at level 18, and it's on a CD

What I would recommend
Move the fire and vitality conversions down to lvl 6 divinity, and move the nimble defense up instead.
Give the grenade a spell conversion to piercing or poison, so it can use the spell conversions.
Give Preparation a vitality bonus somewhere.
Make a default shadow ability in Rogue that does spell damage.
Either reduce the cost of grenade or increase ailment chance. Compared to call lightning, which has the same cost, the damage is significantly less.

Ok, with some more testing, Payload does weapon damage only on a direct hit. That damage DOES convert with the weapon damage convert sustains, but the explosion damage is always fire (unless converted to poison)

Im baffeld by the 5 sec cooldown on Lethal Strike.
Its the first melee skill you can pick, and you cant even use it. The cooldown is sometimes there, but then sometimes not. Im bashing the button a few times before i figure out that it is on cooldown this time. Its highly annoying!

I believe it has been stated that they will add more masteries later, too -- so some of the points you make here might be remedied by those (specifically, lack of trees with posion damage synergies etc)

I'm just hear wondering why all the Shadow Spell conversion modifiers are called Shadow Dagger. Then Preparation has a Shadow Dagger modifier that just proccs poison damage and doesn't add the Shadow tag. Would be nice if that damage also got converted with the other Shadow Spell feats on those passives.

After discussing elsewhere, Grenade seems to be focused more on ailments.
Even still, the cost is too high.
It does significantly less than Call Lightning for the same cost, but has a little bit more ailment %.
Would like to see the cost reduced or the ailment increased.

all the more reason for Shadow Daggers on Prep to give that Shadow tag and let those daggers become fire/pierce/vitality
