HACS works on any method of installing HA
Their docs even tell you that
HACS is an integration, just like the stuff it downloads (as well as cards)

Another way of putting this... If I install via container.. I will ONLY be missing out on anyting I currently have under settings/add-ons
I'd still have access to integrations aka things like HACS
