You would have to distribute whatever else you use, and BepInEx already has Harmony in it

No, the main menu switcher was introduced in Nautilus pre 39 or 40 iirc, which allows for switching between mod menus. BtW uses this to add its own while also doing something unique others haven't done yet and also teases something.

I can break it down for you:

In terms of compatibility BtW should be able to be used with all 3. We will hopefully be able to plan around things that those three projects are doing though, CotV isn't working on compat with any mod (It would be one-sided).

In terms of integration, BtW will have some new features when it is installed along RotA and possibly when CotV fully releases. Though for the Prototype I can't really say much about integration, because it's not planned and I have no contact with the lead dev for the Prototype mod.
