During travel, crew should be capable of using resources inside the ship to repair non-destroyed room modules from the inside, giving more use to idle crew, and making it so you don't have to stop still to perform minor fixes to the ship.

I'm tentatively planning to add a "Repair Bay" that equips crew with tools they can use to repair from the inside.

Why not make repair droids to do it. Why don't you make a droid bay?

It could be that they can only repair out of combat?
Or repair speed(or assuming they are like fire extinguishers, cooldown) is longer in combat

I wouldn't exclude combat from it, just have it be yet another priority for the crew. Sure, some crew might try to go fix a damaged module while the enemy is still firing at it, if you allow it, but that risks the crew. If the module got damaged, it means it is exposed to enemy fire, and if the enemy is still there, there's a high chance that they will hit the module again, potentially not only destroying the part and crew in it, but also the extra crew trying to repair it.
