I am no expert, but a screenshot of the whole window/texture related area might deliver extra information?
Also, can you describe what you're trying to do in another way? I don't understand why you need to re-generate the texture at all. 🤔
after creating the texture again, this happens
(i can do it without this in this case, but in a lot of cases this gets in the way
and they are all the same size, but it happens to only some, the ones circled are fine
(i believe it's because of the rotation)

Well, when you create a new texture with the "Rearrange UV" box ticked, the UVs of all the cubes are gonna be arranged differently, if you have added new elements to the model, so you will need to paint it again from scratch.
I still don't understand why are you creating a new texture? You have a texture that works, why do you need to create a new one? What is the end goal here?
