As you can see, the intersection of pixels is quite cursed and none line up. Are there simple ways to have things line up better without deforming pixels, or am i going to have to manually uv unwrap to get it right? Are there any changes I can make to my modelling workflow and mindset so they line up better?

youll have to manually unwrap
manually unwrapping unfortunately is basically mandatory for anything lowpoly
mine is abit more tedious, and i think others might have better way to do this
but i just sepect the face that looks scewed then press the Auto UV button, then after i orient it the way i want roughtly, i press Snap UV to Pixel (which is hidden in a right click menu, but i configure it to show up on my toolbar). then repeat this to all faces

I was texturing a model and the pixels seemed to ignore the grid on the faces and paint normally

yep nope it isn't
This isn’t a bug necessarily it’s just how UVs work
