Some of my old models are rendering differently in ModelEngine and in BlockBench. It looks like there's been some change to the file format that has changed non-uniform square textures automatically into animations. As a result my 16x32 butterfly wings blink back and forth between the upper and lower half of the wing image etc. and there are some other breakages as well. Is there an automatic update process for my old .bbmodel files? or do I need to manually update all of my mobs?

You could change the project's texture resolution setting (in File > Project) to something like 16x17 instead of 16x16
there's multiple parts with different sizes though
I can fix them manually one at a time, I was just wondering if there was a bulk way
If all the parts are in the same project that project resolution in File > Project should do the trick.
Else you need to do it manually for each project I guess.
If it's several projects with one texture each you can ofc also set the resolution to the size of that texture instead of 16x17 for example.
