Most folders don't appear until the first time the server is started.
For a mods folder to appear you need (Neo)Forge / Fabric installed.

'custom' means 'i will manually install a version' and doesn't actually come with a version of (neo)forge

Picking custom means you're uploading a version yourself.

Most likely you can just pick one of the latest or recommended versions, those are automatically installed.
