So removing shiny alts does make sense when we don't have a way to submit "new shinies" that would replace the actual in-game shinies

I'd say it depends a lot on whether the base is the right size to match a gen 5 version of the Pokémon. If it is, I'd say resize your canvas to 96*96 without scaling the original content.
However if the gen 1 sprite is much smaller than a current gen version, you should probably scale it up until the side matches and then clean it up (and make the canvas size 96*96 once you have the right size - depending how your software works)
