So the free version of the texturepacker software is very basic. It will put the sprites into a sheet but wont crop/trim them so they sit closer together unless you get the pro version.

Playing around, the texturepacker program can handle all 2,098 entries (so far) and put them into sprite sheets. It takes two of the max sized sheets (4096) plus a smaller third with them all trimmed/cropped to fit them all.
