Well many mechanics are completely different and coded differently. I think cross compatibility for vanilla bedrock and java would be possibly, there are already plugins and mods that do that so it wouldn't be too hard.

try digging around anyway, the ender eyes will always point to the center of the chunk containing the start of the stronghold. the stronghold may not generate centered to the start though
