probably yes, the save files are in a folder created by the game, so it would make sense that uninstalling the game removes these traces of it

Yeah, that happened to me. What you can do is take the save folder out and move it somewhere else that's accessible outside of the game (like a downloads folder or move it onto your home screen/PC screen) and when you reinstall it you can replace the save folder like how you do when installing a mod

I think that'll keep your save files, but I'm not 100% sure

||in headspace the only mirror variants are with your whole party, solo hide and seek, or the jumpscare with whole party. in RW it depends on your actions in the story: if you opened the door for Mari in the prologue then you have a chance to see Hellmari at night; you have a random chance for something behind you/at the door, checking the mirror after waking up to Mari's piano on two days left will have a more spectral version of Mari behind Sunny. On the hikkikomori route, after one day left, checking the mirror will always show Omori. I don't believe there are something-variants of this one.||

In the file select screen it will look like an old file, but once you load in & replace the save it should update itself properly.
Make sure you're replacing the save that corresponds to the actual Omori installation folder
Compare the "date modified" in the files to see if it's being updated after launching the game

the save files shoouldn't get messed up at all, though i don't recommend loading them, start a new game when playing reverie and then use the specific reverie save file

i also recommend the improved save and load menu mod so you can have more saves

also since reverie uses custom icons on the save file that could be a problem for when you disable the mod, you'll likely have to back up the save and then delete it if you want to play any other big game changing mods like nemuri or basil's grief, etc

I keep getting this issue where randomly in the middle of playing the screen goes completely black. I can still hear the game and do things, I just can't see anything. This has happened like multiple times in the middle of grinding and it's really annoying me bc i'll grind for like half an hour, forget to save, and the screen will go black and i'll have to restart. If you are able to control the game even behind the black screen an option would be to progress a bit past the blackscreen (it might be because of some asset) -> make a save -> exit -> reload the savefile.
It can happen with pirated games where its downloaded incorrectly (missing an imagine which is shown in the game and wont proceed further without showing the image).
This is how i managed to resume VN games which gave black screen

Omori should have Trick, Sad Poem, and Hack Away. Hack Away is stronger than Stab, there's no reason to use that unless you're low on juice.
Aubrey should have Power Hit and Team Spirit to remove Angry as soon as possible when Sweetheart inflicts it.
Kel should have Flex, Juice Me and Curveball (Only use Curveball after her emotion is locked to happy)
Hero should have Smile, Snack Time, and Fast Food||

||make sure to not make her sad,as I found that the damage is greatly reduced and turned to juice,which you dont really want if you want to deal big hits cause juice is literally a second health bar,and its not worth it to fight like that in my experience,I found that making my opponents angry,and using mock and then power hit to reduce the opponents defense AND attack will pretty much make them as if they are neutral,but they take more damage,have less defense,and they are super susceptible to critical hits. For kel use ricochet or run'n gun and use an item to buff his speed,it will deal heavy damage,for aubrey the power hit is good enough,and stop using omori's stab,you have to make him sad which will cost you more juice and the damage dealt is fucking terrible to be honest,mock and then slash away||
