I'm imagining Jonathan putting the mask on Dio turning him into a vampire and Jonathan becomes an evil vampire hunter who's legacy carries on past death causing Dio's descendants and allies to fight against them in an endless turmoil.
Joseph is against the Pillar Men and is trying to become a powerful vampire hunter to defeat the Pillar Men who only want the environment to thrive.
Dio survives his encounter with Jonathan and ends up reemerging only to get targeted by Joseph and Jotaro for his unfortunate affiliations to the death of their grandfather (They dont know he was a bad guy)
Josuke doesn't even know he's a Joestar so he's pretty much the same. Jotaro though, he is trying real hard to get Josuke to join the Speedwagon foundation. Suspiciously so which makes him investigate and find the corruption in the company that's trying to take over the world, Jotaro at its helm. Josuke teams up with some guy with a suspicious taste in hands to stop them.
Giorno is the same pretty much, Dio survived by taking Jonathan's body which (despite being an awful person) he was still a gentleman and respected Dio enough to know that he should live on in Jonathan's place. Giorno instead is more like Josuke. He still embodies both Jonathan and Dio's traits, they're just reversed so Dio is Giorno's good side while Jonathan is his bad side.
Pucci (Historians say one of Dio's closest relationships 😉) is a priest at a Florida prison when a dangerous female criminal raving about heaven escapes, he takes it up on himself to defeat her and stop her from enacting her fucked up plans.

Part 4 is a lot trickier because it's hard to make josuke a villain,but here's my pitch:
Josuke uses his stand in a death note esque fashion,killing people he believes are unjust (reminder,the lad had no bearing on his violence outside of killing when irritated,and kira actively targeted those he deemed impure), yoshikage kira must investigate using multiple identities to infiltrate those who knew josuke without attracting attention,kira sucks ass even as a hero so best I can do is a womanizer whose obsession with hands leads him to protect those women he cares for so much from the brutal diamond murderer

Dio decides to change his ways and rewrite the world to fix his mistakes (the heaven plan) but he is dealing with the stardust crusaders who obviously aren't here to talk being after him,our jotaro will also be much more proficient at using time stop in this version and Dio will have to adapt to the entire crusader gang being more competent in general

Josuke doesn't have to be a villain, he's not really interested in the same stuff as the Joestars. Personally I'd still make him a protagonist fighting against Jotaro who showed up in Morioh with the Speedwagon foundation. He'd be carrying out evilllll activities with possibly Joseph as a secret mastermind

If you're going with that then have Josuke as a mass murder who brutalizes people with his stand who insult his hair. This lets him get publicity as the massive megalomaniac murder. Complete opposite of Kira who wants to silently escape

Well that's your interpretation of the character, he has more aspects than just a guardian. And leaving out his hair to any degree discounts one of his driving motivations, finding out how to twist that motivation into a reason for villainy is how we find his real villain side

Part 4 is when a bunch of highschoolers won't stop bothering the hell out of Kira who wants to live a quiet life. In Part 5, Diavolo tries to stay the boss of Passione while keeping his identity secret and in Part 6 Pucchi makes the universe "better" while trying to stop some escaped prisoners.
