A lot of homophobes have made their villains gay but never their protagonists. People will write Senators as villains because they hate politicians. They'll throw in a Communist monologue from the villain to drive home how evil they are.

So sometimes, people see a black person or a gay person or a religious person as a villain and assume that it's the author decrying black people/gay people/religious people. There is a lot of background that makes it understandable to contemplate where someone's coming from if they constantly cast black people as villains, but seeing one black villain and calling the author racist is completely baseless.
