The nine have been in Destiny for as long as the franchise has existed but only now in this new saga will we really be interacting with them in a major way

I think that the main theory is that binding the nine to a physical realm within the third dimension would either lessen or negate the negative effects
III was unwillingly pulled straight from the 4th dimension to the 3rd dimension without care for what it would do
or, at the very least, we'd have to not kill them

subclasses are like martial arts. sure you can specialise and stick to a certain technique, but true masters use mixed martial arts and learn multiple techniques to become adaptable

The Nine, specifically III, manipulating events to get us to find III on Kepler, revive III (temporarily), and see the Prophecy from III
the train was the invitation they sent to Ikora
But then how did we know to go to Kepler

time is weird on Kepler. III died "months ago" but also at the same time we arrived

the train is also how they got Ikora to die so she would be reborn as a guardian so that she could receive the invitation.
We temporarily revived III at Kepler using the energy gathered by Gambit in The Haul behind Drifter's Derelict, and III used that oppurtunity to give Lodi the vision/prophecy of "Bind the Nine" in order for us to avoid extinction
III dies a month before we arrived on kepler. But when we revived them they showed us a flashback of sorts showing the events that led to its death.
So the current objective is Bind the Nine so we don't get wiped out
