You should have a thousand slots to store stuff. Those 9 spaces next to your equipped stuff is not your vault, that's just to make it easier to swap to something. In the bottom right of the character screen, there should be an option to "Toggle Vault" where you can then select any item not currently equipped and store it in the vault. You can find the vault in the Tower along the wall near Lord Shaxx. You can also access it from orbit with another button in the bottom right of the ship screen.
