Strictly from Prince's storyline:
I think originally Prince didn't exactly exist yet. There's no interaction or dialogue until you open that first portal to free some rot into the wild (Ahh! To move! To breathe free! and A light! A scent! A tunnel! To freedom! How beautiful, FREEDOM!) and the rot seems rejuvenated from the "food" its been given access to (Never again... STARVING, pressing, grinding, SQUEEZING and There was... such discomfort... and hunger. Endless hunger! And then... a presence!)

Yea after completing this, I agree, I also don't believe they originally existed after having experienced the rest of the dialogues, whatever happened it happened here, and it didn't have a way out to feed and grow until we arrived, so it stayed dormant :3

But another theory that's interesting is that certain plants actually close their buds to preserve things

So it could have been around, ran out of things to feed, and went into hybernation until it was awoken again
