im currently in shaded citadel and have no clue on what to do so any help does something ( if any one could like hop in a vc or something and show me or walk me through it that works too :D )

Isn't yellow pointing you places?

you can safely check your map on death screen and hibernation screen so you can see where you did not have been yet, and do this for every region you want to go, also as chika said yellow guy might be interesting (but not mandatory)

Yea, after that, yellow still guides you, but much less often

So exploring where you have not been like bright said is a good idea.

im at 5 pebbles now but theres supposed to be a tunnel where i put the green circle but theres a proto long legs there, meaning i have to take the horrid rot path of doom, does any one know if this iis a bug or just happens???

and what i mean by rot room is that i have to take the unfortunate development route

in every campaign the map is a little different,
i wouldnt recommend using a map also, clearly it mislead you

Wiki maps are accurate if you pick the right ones? Survivor's is accurate and they have options for the different slugcats

I personally use them when I am almost certain I cleared the entire map

we never guide a player to use a map because it spoils your experience and the game is completely beatable without one

Yea, it is beatable without the map, though it is easy to go the wrong way

And end up where 5p wants you to go at the start of the game
