You get different quests based on what faction you side with, but basically the story isn't effected, you end up at the same place... I'd suggest siding with Juan, his quests are more interesting, and give facilities to survivors, the perks are more useful.

In tower raid the breach character’s passive increases parkour damage. Issue is not too many of the floors encourage using parkour on enemies to kill, and I’m not sure of an easy and reliable parkour move that can take advantage of the passive.
