Make sure you have the latest version of the game installed to reduce the risk of this bug.
Unfortunately, this problem is completely random - you cannot avoid it by playing in a specific way, etc. Continue the game and keep earning experience points. The problem should fix itself after leveling up a few times. You should also get the missing skill points. The game shouldn't block you from developing Aiden's skills

the amount of times I've had to teleport myself after getting softlocked inside the ground is embarressing

oh btw if you do a finisher on an enemy on the stairs and you're above them, you'll get stuck in the ground

Max out your survivor skills, go to the Bozak, trade in your tokens and upgrade them with the king/clicker mods

It's definitely cheating if you take them out of the arena with an exploit, since they're not meant to be used in the open world.
