I'll try and make this as brief as possible. I downloaded a Shadows of Almia emulator and put it as a forwarder on my 3ds (so that it reads it like a DS cartridge) but for some reason the method of obtaining it (the wifi/hotspot method) just wouldn't work. So I tried a separate method of injecting the event into an emulator on my computer and it actually worked this time, I got the dlc events. So I tried putting that save file on to my 3DS, but whenever I boot up Shadows of Almia on there, it just keeps making new ones instead of using the one I put in there??? What is going on??? Why will it not just pull from that save file???

Also, checkpoint refuses to show the game at all, so I can't install the files that way

iirc you have to use TWL Save Tool if is a cartbridge
but this isnt the case since is directly installed

Using a cfw tool you shouldn't have too much trouble to erase all data from the cartridge
Use TWLTool maybe ?

Well no, I can erase all the data easily, that's not the issue
What's going on is that for some reason, instead of pulling from the new save file after deleting all the data, it's just... Making a new save file, instead of pulling from the one I gave it

Yes. The injected one is technically larger but that's because it has the events. Aside from that they're exactly the same. Same name. Same region. Same language. They're literally the same file except one has an event and the other doesn't
