So, I tried to RNG a shiny wild Pikipek, Rattata or Grubbin in Route 1. I stand on a spot where the NPC Count is 0. I use PCalc to show me the Init Seed so I add it to the 3DS RNG Tool (with the setting shown in the picture) and shows a shiny frame at 1044,1045. I open the Bag at 1045 (frame advancement stopped at 1045 when I opened the Bag), then use Honey and I got a random non-shiny Grubbin instead.
What did I do wrong?

This just means that the hit frame and the target frame don't correleate, which is normal and happens all the time. Ensure all the values are entered correctly, then adjust Correction until the frame you hit matches the frame you pressed A on
