The "flaw" was weird sometimes you would sit very long on a single place to figure out where to go, sometimes you just rush

Compared to HL2 who had a much linear flaw I feel like

I think I did get stuck in a room in bm xen levels once or twice unable to find the exit which was… frustrating

for example in the Original, it was supposed to show that the Vortigaunt's were slaves but they couldnt really show it properly, instead they added passive Vortigaunts which only attacked you back but even then it was easy to mistake them as hostile

in Black Mesa, they added a sequence of Vortigaunt slaves helping you get out (which makes it easy to show that they are infact a peaceful race)
but once the flying Controller enemies show up, they will "mind" control up to 3 Vorts to attack you

BUT killing the Controllers will free the Vortigaunts under their control and pacify them (leaving them scared and crying)

and you actually get an achievo for beating the game without killing a single Vort on the last few sections
